The game's plot occurs when Doctor Robotnik tries a new way to conquer his longtime nemesis Sonic and capture the world. Through his research, he discovers about Chaos's existence—a creature that, thousands of years ago, aided to protect the Chao and also about all-powerful Master Emerald, which matches the power of the seven Chaos Emeralds. Additionally, with Sonic, Knuckles, the only echidna, tries to get the shards of Master Emerald and fix it.
